Do 9 and 10 count? They're better than any of 1 through 6 imo...
If only 1 through 6... that's a tough call. I'll go with 3 to be safe, but 4 and 5 are up there as well. Maybe 3 > 5 > 4 > 2 = 6 > 1?

i didn't like 3, something felt really.. off with it 1 and 2 were my favorites simply because i loved the level design and weapons

Off with it? But Top Man was so strong! megaman 2 felt like... I don't know, if megaman would have an anime it would be about megaman 2. Do you know what i'm talking about right?

Mega Man DID have an anime. It was more based on 7/8 though... If it was based on 2, you wouldn't have Roll, Rush, Eddy, Auto, Beat, Bass, or even Protoman.

What's interesting is that 3 actually does have a minor control glitch where turning around immediately after shooting takes a frame longer than it should, so you'll often shoot the wrong way if you're rapid firing in different directions. I liked the weapons in 1 a lot but I never got much of a kick out of 2's weapons because once you get Metal Blade the others are all pointless. Also grats on being the only one to actually say why they were your faves _________________Ask me anything!!!
