They were temporarily removed, likely due to the fact of characters being completely reworked ([cough] Sora and Megaman [/cough]) and also the addition of new characters, in fact - there are 2 challenges where you can do a final smash, so i think final smashes weren't actually removed, just the smash balls because of the unfinished FS's

Smash Balls are disabled because some characters have unfinished final smashes.
