There were a couple that entertained me, that Ace Combat 5 one and a Fate/Zero one that replaced the canon Archer class character with another that came from a work that chronologically occurred later.

Oy... I just found the MST-ing site "Library of the Damned", and there are some gems on there... The Harry Potter fandic Music Child, the first fic riffed on there, actually has a plant that qualifies a Mary Sue in one chapter.

A friend of mine wrote one about Mirai Nikki. It was a yaoi with Akise fantasizing about Yukiteru.
Most people found it gross but I could read through it perfectly fine and not be like "Ew."
