Ugh, too many to count. Rory was made into a Roman by the Nestene, if the Nestene was stupid enough to actually think he was a Roman, how did he fill it with Rory's memories. If the Doctor gives Rory the screwdriver that causes the chain of events that leads the Doctor to give him the screwdriver, it causes a paradox that should cause it never to happen, because it can't (This is the same as Amelia's letter, the sticky note and the drink). There's also some minor ones, but I can't be bothered to list them.
