They sorta play different. Modern Ben's got Swampfire, Humongosaur, AmpFibian, Big Chill and Ultimate Humongosaur for his specials and final smash Punch Time Explosion respectively. Young Ben from the original series has Wildvine, XLR8, Heatblast, Cannonbolt, and Fourarms.
However, the Powerpuff Girls do each take up their own slot in the game, and they play about as differently as you'd expect them to.
