Because at the end of Mewtwo Strikes Back, Mewtwo finds a home for the cloned Pokemon and he and Mew fly away with them and Mewtwo has a whole new conscious and stuff. In this, he's slowly reverting back to his violent, evil ways... But, who knows, he might be able to maintain his good guy image...
