Alright I will tell you how ninja started, It was started by the time an emperor (I think his name is shagan.) was rulling the land, He cared for himself more than the country, Nobody dared to stand aganist him because he had a huge army of samurais with swords (The sword was the strongest weapon at that time.) and nobody was allowed to wield any weapon at all, Then some farmers got sick from the high taxes and everything and began trainning on some simple fighting moves, Stealth... etc
At first they had one rule (Survive) and they kicked the crap outa the emperor and his samurais only with their fighting moves, Blinding powder and speed, And ninja got better and better and got many weapons and moves and tactics from lots of arts.
There were only 2 major ninja clans because of the trainning they had, Their trainning were so harsh; Children were forced to hold their breath in water for 30 second then 1 minute then 2 then 4 until they reach 8 at minum, Then after they finish their balance practice their trainer would break every single bone that won't kill him so he would get used to it, Ninjas were only born ninjas or taken from slums that can't find food unless someone wants to pay money to get into these trainnings, Through offical schools now don't get you into these trainnings.

just a little correction, samurai hired them for assassinations, and the Leader's name was Shogun, he wasnt an emperor, the shogun actually ruled over the emperor.

A Shogun is a rank actually. Unless the dude was called Shogun Shogun... Shogun is the highest military rank back then, effectively commanding all the troops as he pleases. The Emperor at the time was a political figurehead.
