Again, breathing problems. I can hardly manage 45 minutes in Gym class when I hardly do anything. It's an extreme problem for me. More like a bit stronger. My weight isn't much of a problem, it's more of my overall physical strength.

If it's strength you want to build, then switch what I said earlier. The pushup habits are now high priority and the running is low. Still do it though, can't hurt to do more than the minimum.

Push-up program: - See how many push-ups you can do in one go, don't get lazy. - Take that amount and for a week do that amount every hour, don't pussy out. - After a week test how much you can do again, it should either be more or the same. If after three weeks you can't do anymore then what you started with, try harder.
Your arms are going to f*** kill but with time you will be going through 100+ pushups in less than 3 minutes. This is not for some pansy a** but it sure as hell works. Good luck, if you take my advice. Yes I'm not making this s*** up, look up push-up program in Google or w/e and I'm sure you'll find some sort of similiar program, this just happens to be the way I know it.
Edit: If your having breathing problems - RUN - There is absolutely nothing better for your lungs then cardio. If you run a meter a day (if thats all you can) then its better than nothing. Try running/jogging home from a bus stop, or even to a bus stop is a great time to get a run in.

No one's tried to help you with your breathing problems, how very strange.
Anyway; If your breathing poses a problem have you got it checked out? (assuming it's not due to being lazy/fat etc) but actually a legitimate problem (ie asthma, cystic fibrosis etc). Swimming is very good to help with breathing as well as helping to work all muscles simultaneously, hence why most swimmers aren't "tank" or "buff"; it evens out the body shape instead of focusing on certain areas (thighs, biceps, abs etc).
I highly recommend picking swimming because it's fairly easy to learn and you'll be able to feel the effects of it quite quickly. It might also just be me, but despite swimming until I'm puffed out, I only take a few minutes to recover my breath and I can keep going. Oh, and I also forgot to mention that Ian Thorpe used to suffer from acute asthma or something and since taking up swimming it has helped incredibly.
