The reason I have a gengar is b/c he was also the main bad guy in the games. All I did was swap out the other two for Mighteyena & Charizard (shiny).

Gengar is not the only bad guy. THere is more than haven't been chosen:
Sableye, Houndoom, Arbok, Groudon (I think), Unown, Keckleon (depends), Regis, Raichu, Steelix, Weavile (depends), Primeape, Hunter, Gastly, Onix (dependes), Mankey (depends), and more.

I meant he's the main enemy. He takes other teams missions, finds the team on the mission, KOs them, finishes the mission, & takes the reward. plus, he only does it because of rewards.
